Does Caesar II apply the Ze stress reduction found in ASME B31.3 equation 20 at intersections with user defined branch piping SIF's? If so is their any way to turn this off?

If you do not identify that node as a tee (e.g. 5-WLT), CAESAR II will not apply Ze for a reduced outlet.
