In the input spread sheet there is a check box for "Flange Checks" what kind of calculation or evaluations will be made for the flange if this box is selected?

Is it for preventing leakage of the flange, or is it to prevent failure of the flange itself?

There are only two quite conservative methods to check the Bolted Flanged Joints against external loads. It will not guarantee that there will be no leakage. It will give you only a degree of confidence that the joint will not fall apart.
