Version 5.3 was just loaded on my computer. When I opened an older file built under version 5.1 everything was fine. I was able to modify the file and close it. After closing it I then tried to reopen it, and the file is no longer listed. From what I can tell, the expanded ._A, ._C, ._E files are no longer being compressed back into the ".C 2" file.

How do I fix this problem?

Version 5.30 has a new configuration directive to turn on/off the compression into the ".c 2" archive. That is the first thing to check.

If the configuration is set such that the files should be compressed, and the ".c 2" is not there, then you either crashed the program or found some way out that avoided the compression. If so, the component files (_a, _c, etc) will be in the directory. You can still select the job based on the _A file by changing the "file type" in the droplist at the bottom of the "File Open" dialog.

Please investigate as to how this happened, the default is to compress the component files back into the archive.
