I am using Caesae II 4.40,
Actually there is a project ongoing which contains a CS with PTFE Lined Piping, It is the most Critical Line in the entire project, is there any way to perform the lined piping Analysis????

A PTFE lining will have a negligable effect on the CS pipe. Ignore it. Just remember that (assuming you are using B31 Codes) you have a tolerance of + / - 12.5% which will have a much more significant effect on weight and stiffness than any thickness of PTFE.
