can we perform hydrotest case as a independent pv elite file keeping internal design pressure as the hydro pressure for the original equipment and manually setting all the allowable stresses to 90% yield and check for failure in hydrotest case. AS PV elite doesnt considers Nozzle neck MAWP in determining overall MAWP. Will it have satisfying results.

First thing is nozzle neck MAWP shall not govern the vessel MAWP. If you want to check nozzle necks, you can manually calulate hoop stresses (membrane) in the nozzle neck using hydrotest pressure and compare it with 0.9 Sy.
