I've been working with pipe rack models that have been imported from AutoCAD models. The models consist of a bunch of different lines that don't connect to each other and when I make certain changes all the pipes stack up on the origin.

My solution has been to use weightless ridged elements to connect all the pipes and make them one system. Is this the best solution or is there a way to fix loose pipes in the modeling space that wouldn't place any artificial restraints on the pipe when the model is run?

Go to "Global Coordinates" and specify the coordinates for every single pipe first node.
