I am currently using CAESAR II 2014 (7.00.00.2800 Build 140416). The file was created using 2013 version.

The file is bigger one and almost 32000 Node limit has already been reached. Since the modelling and node number sequence is not proper, now I am facing little difficulty to renumber nodes. So I tried Block Operation (Nodes) for the whole system and the CAESAR II stopped working during that stage.

Can you guys suggest me how to rectify it?

All I can offer to you is to make one copy of the CAESAR II file for every intelligible line, line segment, or batch of lines for the system(s), deleting large sections from the model, saving, closing, reopening, and renumbering, saving, closing, and ultimately recombining as necessary.

Did they run the entire project through one Caesar model?

Renumbering could be an issue, because you have to renumber existing nodes to values that don't exist. I suggest you open a Support Request on Smart Support and send in the model, with detailed steps as to exactly what you're trying to do with the renumber operation.
