I have a question about CAESAR II.

I woud like to know if CAESAR II can calculate a nozzle that has the same centerline that the vessel it belongs to.

Not really, but this isn't a limitation of CAESAR II, but rather a limitation of WRC-297, which is for nozzles intersecting cylindrical shells. Therefore, the nozzle is (pretty much) perpendicular to the vessel centerline. If that isn't what you have, then WRC-297 doesn't apply.

If you want to model a nozzle on a head (such that the nozzle and vessel centerlines align), use PD5500.

You can calculate piping load at nozzle in different way.

1)You can manually calculate operating nozzle displacement & feed it in piping model. In that case no need to model vessel.

2)can model vessel as zero rigid body with supports upto piping connection then start piping model. caesar calculate operating nozzle displacement.

3)can model vessel as pipe with proper diameter & thickness (say node 10 to node20). For nozzle change diameter & thickness with nozzle diameter & thickness ( node 20 to node 30).
Model support in proper location.

If you model like this caesar may show stress failure because of sudden change of diameter.

Manually change allowable stress zero for equipment portion since in caesar we do not check equipment stress just need nozzle displacement.

If you need to add nozzle flexibility. You have to get it from mechanical department & manually feed at node 20 with connecting node.
